Sounds to me like you might need a custom built cart to be honest with you. Or else, you'll probably have to conform to the cart you do buy which means possibly changing your database and other possible road-block type of projects. I never heard of a cart that uses FileMaker as a database for customers or even the product inventory (and I have no idea what CRM is that you mentioned). But there could be one out there.
I hope they gave you ample time to find the right cart if it exists. It could take you a while to find the right one.
