It has been a long time since I worked with archiving messages for this version of this forum, but it would seem to be that if the post is removed in the messages.idx file, plus you delete the message itself that appears as only a number, it should solve the problem.

Aren't in the file? Since this is a file WeBBBs creates I assume there is a messages.idx file for the archive which should be in the same directory as whatever you have specified for this path $ArchiveDir = ""; in your index.cgi
I know in the version 4 series of this script there were a number of people who reported problems with the indexing feature, but these seemed to be solved in the version 5.
I installed the version 5 board for Willie a couple of years ago I think. If you click the back indexes you can find messages in there from May 2003. He hasn't had any trouble with it. You can import your old messages from previous versions into the new version. I think when I installed it he was running version 3.11 like you are.
That would certainly be a solution to the headache of messing with these archives manually.
